I bought a nice 2004 Rockster in August of 2015 with ~22k on the clock. After a month or so it began to run rough. I synced the throttle bodies and all seemed right in the world.
About a month ago it was rough again. I checked the valves. Changed the plugs (I verified that I have spark at all 4 plugs) and oil and synched the carbs again (no change from last time).
The bike was bought with individual K&Ns on the throttle bodies and no air box. I don't know if the PO did anything with a chip and don't know how to check.
I think I need to take it back to stick by installing an airbox.
Thoughts????
Also can anyone describe the best method for installing the airbox once I get one if that's what's required?
I have searched and not found the answers.

Maybe explain running"rough" would help us? wont idle, cuts out under power...
if it was the "airbox", or lack thereof, the problem would be rather Immediate I THINK. Unless the FI is having trouble keeping it mapped?
Not sure it'll help, but maybe pull out that cat code plug(makes full rich?), then pull the fuse and reset motronic-see if it changes.

By rough I mean it surges at low throttle opening and is not as smooth as I am told it is supposed to be.

The same as mine. I got a AF-Xied unit on my table. I hope this will make some solutions.

The K&N filters do not filter very fine grit as well as the stock paper element does and you can confirm that by holding the the stock filter, then the K&N up to a bright light. You will see bright twinkles of light on the K&N. The K&N filter media can be damaged by improper cleaning and/or blowing it dry with shop air. The silt fines that pass thru those "light holes" can form deposits on the throttle butterflies, idle air bypass passageways and the BigBrassAirScrew metering cones. You should also notice a very thin muddy film you can wipe away with your finger on the flared ID opening of both TBs. Those facts effectively shut down any desire you might have to keep those exposed filters.
If you can contact the PO, recovering the air box + all parts would be the best solution.
