Starting Issue
Normally, I can start my bike and go. Lately though I've been having issues
It starts relatively fine but it will stall seconds after it turns over. The only way I can get it to run is to crack the throttle (the fast idle switch isn't enough) and run it at 4000rpm for at least a minute or two while all sorts of steam (smoke?) comes out the pipe. It will start and run fine the rest of the day even if it has been parked for 8 hours. At first I thought it was related to the rain that seems to start as soon as I head out. However, I put 300+ miles on her Sunday with not a drop of rain in sight and I still had issues this morning. Surely if it was a case of water getting in where it shouldn't the water would have evaporated after that many miles. Do you think it's related to cold weather? It has been around 40f in the morning. What do you think?

I would check the operation of the "choke" by moving it while looking at the cables for movement at the TB's.
If this is OK, I suggest that you hold max "choke" for 10 seconds after the bike fires and let it spring back to the mid position and see what happens.
Last, your ddling speed might be too low.....

I used to have a starting issue with my '04 during the Winter months (Colorado, USA). Dealer suggested switching from 20W-50 to 10W-40. It did the trick for me. Although, unlike you, I do not have "smoke" coming out of the tailpipe. Steam yes, once the bike warms up a bit.

I was also going to suggest that it may be an oil thing..mine was a bit like that after an oil change once..now I'm back to a 10-50w or 10-40w it's ok.
I think it's the low first number that's important for colder morning start ups..our engine's do seem very tight..especialy when it's cold.
The smoke might just be a side stand thing..try using the center stand and see if it still does it.

my wild stab in the dark: excess water settling to the bottom of tank when sitting overnight.
maybe try completely emptying the tank by draining. water is more dense than gas and will "settle". once you start shaking up the gas tank by jumping on and moving the bike around the water will mix with the gas and become more diffuse, making it start and run better.
you mentioned rain, do you leave your bike outside or in garage? might be worth a check inspect the gas cap.
